Background Transcode of XF-AVC clips in MC 8.6.3 producing glitchy, artifact laden files

We recently recorded some XF-AVC (160Mbps 1080p) footage on a Canon C300 mark ii which we linked using Canon's latest AMA plugin.  The footage transcodes without error if we perform the old school transcode.  However, background transcode - which processes the clips without throwing an error - produces glitchy, stuttering, artifact laden clips.  Is this a limitation with Canon's plugin?  Has anyone else encountered this?
